I recently found this great tutorial on how to do a two-pass annotation with MAKER and CEGMA, SNAP, Augustus, and GeneMark-ES. The repository is a treasure trove for genome assemblers.

I've tried this annotation with Swissprot-proteins and the little ESTs/RNAs I have for a 800Mbp genome using MPI and 12 CPUs and it took about 2 weeks.
