How can i run programs like SIFT, PolyPhen, PhDSNP from my java code

I wonder how can I automatically integrate many predictors such as SIFT, PolyPhen, PhDSNP and many others. As you can see that many predictors such as PredictSNP which integates six predictors. How that can be done and from Java.

Perhaps you could use the dbNSFP database, which has many functional annotations, plus a companion java program for running dbNSFP v2.0
