Hi,

Are there any publicly available metagenomic RNA-Seq datasets?

Only one I've found is the Human Microbiome Project single RNA-Seq project.

Illumina is preferred, but any sequencing platform will do.

I suggest you search ENA. They have a simple Text search, which you can use to search for example for "metagenomics rna-seq" or "metagenomics rna", as well as an Advanced search, that allows you to construct more elaborate queries.

You can also have a look at EBI Metagenomics and ArrayExpress.

You may also be able to search the US equivalent: http://www.ncbi.nlm.nih.gov/sra

I have tried the SRA, but cannot seem to find any metagenomic samples. Thanks, though.
