I am searching for methods or algorithms for the assembly process that can combine sequences from two NGS technologies (for example 454 and Illumina). Any ideas about this problem?

MIRA does hybrid assemblies. It's open source, so if the associated paper does not describe the algorithms it uses, then you can always dig into the source code to find out.

This is very much a holy grail of assembly, since the errors and depths between the two technologies differ so much.
