How to calculate sample size for genome wide association study? plz i need your valuable suggestions
The first thing to do would be to use google or pubmed to see what's been published.
It just so happens that I read a paper yesterday on one such method. Perhaps it'll work well for you: Power analysis and sample size estimation for sequence-based association studies. Note that I've never actually used the package described in that paper.

Devon thanks for suggestion, I want to tell u about my study.... I am doing GWAS on disease progression, we took 114 patients and then divide them into two groups progress and non-progress based on selected criteria. After that we did microarray for these patients and got significant SNPs using plink and R software. Now I want to know that my sample size is enough or not.
Ah, then a sequencing-based method wouldn't be that useful for you. I don't use arrays anymore, so I'm not familiar with methods for them (I think there are some mentions of that in the references in the paper I linked to).
BTW, it sounds an awful lot like you're calculating post-hoc power, which is usually not informative.
