I want collect a set of compound-gene interactions for drug discovery purpose and turned to STITCH, since it contains interactions from multiple different sources like Drugbank and TTD. But it seems that STITCH also includes gene-gene interactions. Is there a way to systematically remove the gene-gene interactions and retain the information only for drugs and drug-like compounds?

This is not a direct answer to your question, but it may suit your needs. Take a look at the Drug-Gene Interaction database (DGIdb).

Thanks! I just tried DGIdb and I think it only has data for human? I'll have to use a database containing several other species.
