Application Similar To 'Intersectregions' Of Useq ?

Useq has an application called "IntersectRegions" that can take bed files, intersect them and find out the common binding regions between two datasets.

Is there some other program that can do something similar to this?

You mean like bedtools?

"The BEDTools utilities allow one to address common genomics tasks such as finding feature overlaps"

Well I have a list of bound regions (chr, start, stop) for one protein and another list for another protein. I wish to find the common bound regions for both proteins.

Thanks for letting me know about Bedtools. The Bedtools application "overlap" would probably do this job, right ?

Specifically, BEDTools intersectBed should be what you want. It will take 2 bed files as input.
