I did my blast search with protein sequence of interest and then aligned it using Clustalw, did phylogeny analysis using MEGA 6. Now how can I obtain the amino acid sequence of a probable ancestor of that protein? Please help.

Make a phylotree by their sequence. The sequence with which farthest node is arising should be ancestral one

You want to do is called "ancestral state reconstruction" (ASR).

ASR is a HUGE topic in phylogenetics and computational biology, you can read a bit about it here. That link also has a list of software that does it.
