I want to simulate migration events, mutations and recombinations on real snp data, by forward simulation. I am not aware of a program that does this yet. I only know of programs that do this on random data.

So, what I want the program to do is take an input file (plink format or else) and advance it forward in time by a variety of theoretical models.

Does anybody know of a program like that?

Thank you

This is an interesting question. I have recently come across the following paper, which I think might be a good read to begin with: Forward-time simulation of realistic samples for genome-wide association studies

Please keep us posted if you find something.

Hi, I'm also interested in simulationg SNP matrix data to test the effect of parameters such as the size of the population, the number of SNP in the context of cross-validation for Genomic Selection. Did you get further with simulating such kind of data? THX
