Is there any paper that introduces the procedure of paired end sequencing and single end sequencing in next generation sequencing of Illumina platform?

I guess it depends on what stage in the development of the current methods you want. The first paper that I know of is this one, though that was before Solexa was even created (Solexa acquired Lynx and some others and then was able to create the GenomeAnalyzer before being itself acquired by Illumina).

That paper does not even depicted bridge amplification and sequencing by synthesis.

Correct, it predates their invention. I don't know that Solexa/Illumina ever published their own paper on the more modern protocol. They have a lot of stuff on their website, but actually writing papers isn't a priority for them (or companies in general, for obvious reasons).
