I've updated my answer with relevant details for Linux. You do not need to install mgltools separately for Windows. I didn't need to.

And please, do not add comments as answers. They exist for different purposes. I'm moving this to a comment now.

To know why Linux is better (there are a ton of reasons why Windows is the worst OS - among Win, OSX and Linux - for bioinformatics), read the answers in this post. Unless you're willing to install GnuWin32 tools and use them regularly, and use Powershell when required, Windows is pretty anti-command line, which makes it anti-automation. It is possible to bypass this, but not worth the effort.

You need to use Google. Follow the instructions here: http://autodock.scripps.edu/faqs-help/faq/how-do-i-install-autodock-on-linux-and-mac-os-x

You will need to download the autodock installation file (a tar.gz file) to get started.

Use Linux - dual boot or Ubuntu. Bioinformatics on Windows is a sin.

That being said, I run Win 7, and python 3.3.2 is installed on my machine. Following instruction from here works fine for me: http://autodock.scripps.edu/downloads/autodock-4-2-x-installation-on-windows/

For the GUI, you might have to install ADT.

Oh, and did I say - switch to Linux.

For Linux: http://bioinfotoday.blogspot.com/2011/08/installing-autodock-in-ubuntu-linux.html
