PSORTb, and Secretomep are very difficult to use when It comes to uploading data with proteins sequnce up to 100 size, so how can we predict for full proteome secretion using protein predictors?

There are plenty of software out there. Many are listed here: http://en.wikipedia.org/wiki/Protein_subcellular_localization_prediction. In case you have more seq then the limit, I think that it is fastest to split the original fasta

If I am not mistaken https://rostlab.org/services/loctree2/ does not have limit
