I have list of genes and their SNP's associated for a particular disease. I have 3 questions:

  1. In my list I am pretty sure that 2 genes occur by different names. how can I stick to only one gene name so that same gene is not repeated twice in my list?? many of them are basically HLA region based in which the nomenclature is like HLA-DRB1*3 and for some position is mentioned like 12Q13.2? How can I remove such ambiguity?
  2. I have a list of rs id's associated with a particular disease. What all type of analysis could be done from just rs id's apart from network analysis?
  3. Related to a particular disease what all in-silico analysis could be done to reach the sure shot genetic markers for that particular disease?

For #1, write a quick script that queries NCBI or UCSC for their positions. Their GenBank records should have a feature with the chromosomal location information.
