GWAS or QTL with full factorial mating

Hi all,

I made a full factorial mating of 58 males with 9 females to produce 2000 fish (some are full-sib, and some half-sib). 1500 offspring were challenged for a disease survival. The results shows very high differences of survival between the 58 males progeny (from 20% to 90%).

I want to search for genetic marker of resistance and question about the best options :

- QTL mapping on F1 progeny (but with low number of individual per familly): but is there any way for merging families in QTL research? How many individuals and SNPs will you recommend?

- GWAS on F1 progeny taking account of family structure: How many individuals and SNPs will you recommend?

- GWAS on the 58 males, addressing to each male the mean survival of its offspring: Is that enough individuals and how many SNPs will you recommend?
