I want to know what are different approaches for construction of a gene network of expression data. Approach that would give best results.

I have tried cladist and cytoscape and GenNet (R package).

There are many packages to construct gene networks. Some of them are 'WGCNA', 'minet', 'bnlearn', 'spacejam', and 'space' packages.

Are the packages give directionality to network?
