  Is it always necessary to log2 microarray data for limma model? I see different results when using it.

Here is simple answer from the bioconductor mailing list:

... expression values are more nearly normally distributed and homoscedastic on the log-scale, hence taking means on the log-scale is statistically more powerful and less influenced by individual arrays.
