whole genome alignments accompanying papers - where to deposit them?

Hello, where do people usually submit whole genome alignments from comparative studies? I am especially interested in how to handle large (>10 GB) files to make them easily accessible, but also to learn where to find such alignments (I assume many are not submitted to UCSC http://hgdownload.cse.ucsc.edu/downloads.html).

If you are talking about a resequencing project where the genome you aligned to is already available the you would submit your reads to the NCBI Sequence Read Archive: http://www.ncbi.nlm.nih.gov/sra/. EBI and DDBJ also maintain SRA databases as well.
