Methylation studies: MEDIPS vs MEDME (what's the difference, which is better?)

Hi all,

I've skimmed the vignettes of the Bioconductor packages 'MEDIPS' and 'MEDME', but I'm not sure what the difference is, which one I should use.

At my lab, we will be comparing pairs of samples (one sample healthy, one sample unhealthy tissue) from an individual, to calculate methylation levels and differential coverage (to compare the healthy and unhealthy sample).

I know the MEDIPS guide says you need more than one sample in each group to run statistical analyses, does anyone know a workaround to this since I will only have 1 sample in my case and control groups? Or can I use MEDME to run the comparisons I'm looking for?
