Hi everyone,

It's been a good surprise finding this platform! Being new in bioinformatics, a lot of posts have been of great aid to me.

I got a question related to RaxML and the output file "bipartition" that is not appearing in my analysis (I have used the same parameters than some previous analyses but this time such file doesn't appear anymore)

Could someone tell me what could possibly be the reason?

Thank you,
Diana

The bipartition file will contain the confidence values from 0 to 100, i.e. the bootstrap values. So you will only get this if you use the -f b option. I believe if you're not running RaxML in bootstrap mode, you won't get a bipartition file.
