In theory, sure, but in practice I imagine it'd be a pain. Tomcat is meant for deploying java applets.

If you want to use blast just by yourself then then stick with the command line. No need to add overhead of web deployment and security considerations that go with it.

This reduces to the question of how to run cgi scripts in tomcat, which is documented here for example: https://tomcat.apache.org/tomcat-6.0-doc/cgi-howto.html a search for "cgi script tomcat" will yield more. I agree that I wouldn't do it (and haven't tried), because it's not really simpler to configure than using it with apache, rather more difficult, because you are on your own with figuring out the changes to catalina's config. The only reason I see is in case you have a lot of java stuff deployed (for testing) already and can't or don't want to install an apache in addition.

BTW, I have a docker container that will deploy wwwblast with apache for you so you only have to do minimal setup.

Hi Sukhdeep Singh,

I agree with you partly. Because bioinformaticians or biologist not familiar with webserver, such as apache-httpd and apache-tomcat. So it not a straightforward for them to ask this question in related forum or community. The problem derived from bioinformatics and It is reasonable to ask here, although it can also resolved when asked in other forum or mail list, such as http://stackoverflow.com/ and apache mail list.

In another way, this question will be encountered in wwwblast deployment when using apache-tomcat, which is popular for java based website. So the question will benefit for other bioinformaticians with similar problem.

I still It is suitable to ask here.

Anyway, thank you for your suggests. And this post will be dealt depend on you.

Best,

Hi Pengcheng,

I went into a technical glitch, I wanted to close this question as you already have the answer but it came down with a template that we use to close questions which are not relevant to the website. When I saw that, I was unable to delete my answer so filled it up with dummy text.

Questions in this conditions, stay marked as unanswered though OP already had an answer, so I would close it or you could yourself add answer to your question which makes it complete.

Thanks for your response.
