I have identified, via RNAseq, a number of differentially expressed genes located on the X chromosome. I would like to identify the pairs on the Y chromosome for these genes. Any advice would be appreciated.

Thanks.

Do you mean find the genes on the Y chromosome that are paralogous to some genes on the X chromosome? Are there any at all?

Y-chromosome genes often have pairs on the X, from which they evolved (reviewed here Waters PD, Wallis MC, Graves JA. 2007. Mammalian sex-Origin and evolution of the Y chromosome and SRY. Semin Cell Dev Biol 18(3): 389-400).
