I would like to know the association between the snps and the clinical variables available. For this, I have to do association for all possible combinations of one snp- one variable. I have come across an option in Plink for this. But to follow this process for 100+ snps and 150+ variables is cumbersome. Would you suggest any other option in plink/R/any other software ?

You can write a script to run PLINK over all your variables. Otherwise tools as MERLIN (http://csg.sph.umich.edu/abecasis/Merlin/) do it for you (but you will need to slightly modify the PLINK format).
