Association analysis of big-data in R/PLINK

Hello,

I would like to know the association between the snps and the clinical variables available. For this, I have to do association for all possible combinations of one snp- one variable. I have come across an option in Plink for this. But to follow this process for 100+ snps and 150+ variables is cumbersome. Would you suggest any other option in plink/R/any other software ?

You can write a script to run PLINK over all your variables. Otherwise tools as MERLIN do it for you (but you will need to slightly modify the PLINK format).
