The query was putforward inorder to help me in adding unusual aminoacids to known proteins of interest.....

This sounds like a wet-lab thing, not a bioinformatics task. If you want to do simulation of some sort, please write proper question.

If I understood your question correctly then please let me allow to rephrase it like this way " how to do mutagenesis analysis of protein in PDB file?" . If it is yes then please use Pymol to do that one (read pymol tutorial)
