Off topic:How To Extract Patterns From Protein Sequence

I just want to know when a protein sequence is given with a threshold value how an algorithm such as biopm will extract data so that i can create a phylogenetic tree. Normally what pair wise alignment algorithms do to extract data. whether they use database or they find patterns from the given protein sequence itself.
