Biodiscovery Nexus Acgh Systematic Correction

I'm using the BioDiscovery software Nexus Copy Number version 6.0 to analyze aCGH data. The platform I'm using is Agilent SurePrint G3 1x1M. When I use the feature in the software for "Systematic Correction", it informs me that 97% of my probes will be removed from each of my samples! Has anyone else had this issue?

The error message shows that the probe locations in the correction file you chose don’t match the probes in the array file. This is probably because either the build of the project is incorrect or the array is a custom. You can try loading into a different project build. If you don’t have a correction file for the new build then send us the Agilent FE file via filemail.com so we can make one. Meanwhile you can uncheck “Perform systematic correction” to load your files.

Thank you. After sending you my FE file, the probes are correctly matching now.
