What genes from Tuberculosis WGS to select for building a phylogenetic tree? It seems that no machine can build a phylogenetic tree from a whole genome. What software is appropriate for building a phylogenetic trees from tuberculosis Illumina sequences?

Given that the TB genome is ~4Mb, it is possible to create a tree using SNPs from whole genome sequences using software such as RAxML.  I would suggest you try something like TREX online if you want access to a machine that'll use WGS.

Alternatively, using genes such as MLST genes would be a quick and easy way, but not at the same resolution as WGS.
