I want to convert the MultiZ MAF file for chromosome 1 to FASTA format on Galaxy. The UCSC .maf file is about 67G, but the upload limit for Galaxy (via FTP) is 50G. Is there a way I can upload files that are larger than 50G or an alternate way I can do this format conversion?

You'll want to post this to the biostar.usegalaxy.org.

Depending on what Galaxy you are using I would try to use FTP client to upload to the Galaxy FTP server and then import the data form there through Galaxy interface. https://wiki.galaxyproject.org/FTPUpload
