From what I understand tabix, vcftools and bcftools make different types of indexes. vcftools makes .idx files whereas tabix makes .tbi files. Is there a way of finding out whether an index was file created by tabix or vcftools?

Probably you can tell by the file extension. IDX is a "tribble index" and TBI is a tabix index
