Is there a tool which, given a protein contact map, will identify if the contact belongs to a helix, parallel or anti-parallel beta sheet or belongs to some tertiary structure? I need something automated for thousands of PDB/contact maps.

If PDB structures are downloaded from PDB, take a look at this site and decide what classification you need(CATH/SCOP) and automate over all of your pdb ids, with some Unix commands.
