so i want to know the file format to input for the tool and how to make a custom reference to be used by the tool?

I have the same problem too. BiNGO works great for model organisms with reference genomes, but is complicated for non-model organisms. Any comment of how you solved the problem of making a custom annotation file and how it worked?
