What is the difference between Regions covered by genes and number of exons per genes in the Agilent Haloplex Design. As, I could see that for a gene A, number of exons are 46 but targets covered in Haloplex are only 34. If anyone has any idea please provide details.

You can download the targets as a bedfile and load it into a visualization (UCSC, etc) to compare. Sometimes it is the case that the targets are merged from overlapping regions, so depending on your design more than one exon may be merged into the same target if they are close enough together and all of the overlapping amplified regions can be merged into one large target.
