Looking for a software to detect structural variations while allowing mismatch

Hello,

Is there a software that would determine structural variation (like Sebelia) but allow a certain error rate? I expect there to be a considerable variation between the strands I'm studying (s.pombe) but I don't want a little mismatch to throw off a candidate alignment. Please let me know if you know of such a program.
