As I read in the some paper like http://journals.plos.org/plosone/article?id=10.1371/journal.pone.0036234, the sensitivity and accuracy of a de novo assembled transcriptome were assessed based on alignment results from blast against full-lebgth sequences from related species using the formula of Sen= TP/(TP+FN). (TP = true positives, FN = false negatives), where Sen is sensitivity, TP is the sum of all aligned segment length (the overlap aligned regions were only calculated once), FN is the sum of all reference segment length that were not aligned, and accuracy is evaluated using Acc= TP/(TP+FP) (FP = false positives), where Acc is accuracy, FP is the sum of all assembled segment length that were not aligned. Could anybody please put the related scripts for this evaluation here?
