Does anyone have any recommendations for genotyping sequenced samples? I would like to scan for known SNPs across a set of samples and then compare them so I can make check that the related samples are actually related. It takes a few steps to do this manually and there are a few caveats to keep in mind, but is there some tool that already does this and maybe generates some sort of a graph or report?
