Question: Annotating intergenic regions of a genome in an otherwise complete .gbk or .gff file

Is there a tool to go through an annotation file and add in an identifier for intergenic DNA? I was thinking that if I can do that, it would be easy to map sRNA sequencing reads and identify between intergenic regions that change.
