Please change the title and clarify the question. What do miRNA's have to do with protein-protein interactions?
Edit: Based on a paper linked below they do have an effect (indirect).

I have read a lot blogs and resources about miRNAs and protein-protein interactions, however, I am not really sure about the software. You may check this website for more details: http://www.ncbi.nlm.nih.gov/pmc/articles/PMC3922185/. This is an official website of US National Library. By the way, there is a great service that helps students with researches, they usually offer great tutorials on different software. If you are not really sure about the software or a research, you may get help from researchpaperwritings service.
