Hi guys,

I' m working with TopHat and Bowtie to start my Phaseolus' RNAseq analysis, but to use this protocol I need to convert the cDNA sequences .fasta to .fastq. I know the fasta sequence is more informative but the protocol use this kind of file.

What software can I use?

Hello luanabarbos!

It appears that your post has been cross-posted to another site: http://seqanswers.com/forums/showthread.php?t=69350

This is typically not recommended as it runs the risk of annoying people in both communities.

No, fastq is more informative, it includes base quality values.

But tophat will take fasta or fastq files, and so will bowtie, so you don't need to convert them.

See the manuals pages for Tophat and Bowtie.
