Do I need to go for blastx If I export the sequence in genebank formate (.gbk) which is mapped and assembed with reference genome in CLC-Bio ?

I have transcriptome data (Illumina) of Solanum lycopersicum which I have mapped with reference genome already available in CLC software. Now, I want to annotate it followed by gene ontology and different pathway mapping in BLAST2GO.
I can export Mapped files in genebank (.gbk) format.
My question is can I directly use this file in BLAST2GO and start with Interproscan or I have to do blastx first ?
