I need to create a local database of protein sequences to annotate a predicted secretome. What would be the most suitable NCBI non-redundant database or UniRef90? Is there any difference between them?

UniRef contains manually reviewed entries which is always going to be a better option. If you are referring to RefSeq protein database then both would be equivalent but any other automatically curated database from NCBI may be an inferior choice compared to UniRef.
