Could we do phylogenetic analysis using NGS? if yes, how? Please tell me know the steps how to perform it.

Please show us some evidence you've put at least minimal effort into these questions you ask. Your questions make it look as if you care only about answers and not about learning.

I am learning NGS right now and that is why this question came into my mind, thats it. I am already seen genome workbench video of ncbi at youtube.

Please search the site for better resources. A better way (than videos) to learn NGS is by doing a toy project.

NGS can help you sequence genome/transcriptome of any cell/tissue/organism. It can also predict proteome. Once you have these sequences, you can use them for phylogenetic analysis or any other purpose. You may want to validate the NGS results before you conclude.
