I'm taking an undergrad course in bioinformatics and I'm currently stuck on one assignment. I've tried to get help from the teacher but all she does is to direct me to the course instructions but they do not help me at all. I've spent countless of hours on this, but I need some guidance from someone who accually knows how this software works (and do not stick to pre-written instructions).

I've started a comparison of thee genomes belonging to the genus Bartonella: Bartonella tribocorum (bt), Bartonella henselae (bh) and Bartonella quintana (bq). Bt is the reference genome and I'm supposed to find major changes (>10 kbp) and identify the changes (deletion, inversion, insertion or substitution). I've already tried to zoom and filter, but despite my effort I only get a short comment from the teacher that I need to look at ONLY major changes (which I thought I'd done) and tell me to read the instructions again (which I have a million times).

Has anyone used this software and can provide me with a basic step by step tutorial, so that I can locate the mutational events?
