So I'm very new to bioinformatics in general, but I'm trying to automatically access all the sequences available for the order Chiroptera, is there a way to use Entrez tool to specify an order and go from there?

Not an eutils solutions but should get you the information you need.
1. Go to NCBI taxonomy browser.
2. Search for 9397 as "taxonomy ID" (use the "as" drop-down near search box).
3. Click on "Chiroptera" on the page that shows up next. That brings up a new page with a summary of all data for this order.
4. Select the type of sequences you want to download (nucleic acid, protein) at the right (use "subtree links").
5. On next page use the "Send to" dialog at top right of page. Select "file" --> "Fasta" (since you want sequence) --> click on create file. This will download all sequences selected (can be a very large download).
6. Enjoy!
