I have two type of genome, one is from Disease condition and other from healthy condition. I want to compare both genomes based on the genes which causing the disease. Which tool am supposed to use ?

What kind of genomes are these (bacteria, parasites, something else)? Are they complete/what size are they and do they have a reference genome available?
I think you are searching for variant in such case you need to use GATK or freebayes (any call varaint tool)
