chi squared test for comparing two groups of proteins

Hi all,

Can somebody please help me identifying significant amino acid variations in two groups of proteins? There are amino acid sequence variations in the envelop protein E2 of a virus. I need to identify the variation (amino acids) which are significantly different in severe virus from non-severe virus. I have 1000 E2 proteins from severe virus and 500 E2 proteins from non-severe virus. Can we know the significantly differing variations/locations in these two classes?. I have heard of applying Chi squared test for this problem but do not know how to apply it on amino acid sequences.
