Hi. i am new to transcriptome analysis , i wanted to see the differential expression of some genes. I have got RNAseq of single reads and i have aligned my transcript reads to the genome with bowtie tool but how shall i proceed? Thank you

If you have more specific questions after reading some tutorials and papers in which they perform something similar as you want to do feel free to ask them. But currently your question is rather vague and you should be able to find plenty of information online.

Which organism are you working on? Unless it's prokaryotic, bowtie is probably not appropriate.
