Hi, I'm sort of new to multiplex pcr primers design, and I cannot seem to find a software that suits my needs....
I need to design 3 pairs of primers to detect 3 different microorganisms in one PCR reaction. I was wondering if there's any soft that can: - design 3 pairs of primers compatible with multiplex pcr - check that all of the primers are specific for their target microorganisms (this is, check against bacterial genomes)
Is there any software that can do this automatically for me?

Hey, thanks for the reply. I've already tried PCRTiler, but it seems to work on only one microorganism at a time, since I cannot select more than one target in the Specificity section. Or am I missing something?
I was just pointing out a past thread (have not used the software). Here is another option: MPprimes vs. PCRTiler for PCR Multiplexing
