Trying to run an R script and source code file from http://baliga.systemsbiology.net/drupal/?q=node/38 and one of the instructions ask to install the brlr package though running the command "install.packages("brlr",repos="http://cran.r-project.org") " gives a "package ‘brlr’ is not available (for R version 3.3.2)". Is there an alternative I may use? If not, all I need to eventually do is run the cmonkey algorithm on datasets. So has anyone here used or knows how to get the cmonkey algorithm running?

It seems the package was removed from CRAN. You'll find archived versions here. I think it's been replaced by brglm. I am not sure if it's compatible with the original cMonkey. The Baliga lab cMonkey web page mentions an updated version dated after brlr was deprecated but the download link is broken. If you really need cMonkey, you should contact the lab.
