Can anyone please help me with following doubt ?. Are the fastq files submitted in SRA are trimmed with adapters and QC checked ? or they are raw reads straight from the sequencing ? What is the usual custom followed ?

AFAIR, I have seen untrimmed reads on SRA without any QC.

You will find from properly described experiments to experiments where it is impossible to ascertain samples to treatments.

You will find from complete datasets to mangled datasets, e.g. only forward reads from a paired end dataset.
