I have a quick question for an issue I have been wrestling with. I have about 100 transcript IDs for genes I am using. VEP annotates on some of these I wanted to check if VEP (http://www.ensembl.org/info/docs/tools/vep/index.html) is using the transcript IDs I have. I know that it annotates most of them but for some I am not getting an annotation and, when I check, that particular transcript ID is not used in VEP. I am hoping to systematically see which of these transcript IDs is used by VEP. Any help in terms of how to check this is much appreciated. Thanks a lot for any help, I really appreciate it.
