I want to use one of machine learning algorithm to predict the function of lncRNAs, Does anyone have any suggestions? Thanks in advance!!

This question is too vague. What data do you have ? What kind of function ? Do you have some ground truth for the training set ?

I have some differentially expressed genes, including mRNAs and lncRNAs. I want to use machien learning to predict the function of lncRNAs

You haven't answered my questions. We still need more info. I suggest you read tutorials on machine learning and papers that describe function prediction from expression data.

That's not how machine learning works. It sounds fancy, all the cool kids are doing it, but I don't think every problem has a machine-learning-solution.

The use of the term prediction implies learning a pattern or model from the data. This is what machine learning is about. Every time one needs to find some sort of pattern in the data, one is using machine learning. To come back to the question, the premise of using machine learning for function prediction is not unreasonable but we just don't have enough information to give useful advice.
